Add jar config to build aplication with correct Main-Class into MANIFEST.MF.
Fix build.gradle.kts to generate correct jar file.

Motivation and Context

I received error to run jar and I was not able to run the Example MCP Server in Kotlin.

How Has This Been Tested?

I ran the java initialization prompt command into MCP Documentation and worked after the fix.
